Can one general check the other?

No, not as a check you can deliver. The flying general rule means the facing position may never exist, so it is never reached and never needs answering. What the rule does instead is make any move that would create the position illegal — which is a restriction on you, not a check on your opponent.
Where the confusion comes from
Because some rule summaries describe the general as able to capture along the file, people expect a check. In practice the effect shows up differently: your opponent finds that certain moves are simply refused, and a piece between the generals turns out to be frozen.
What it does do
It removes a file from the enemy general's options permanently, and it pins whatever stands between them. Both are significant — the first wins endgames and the second wins pieces — but neither is a check.
